The Department of Mathematics and Computer Science, Faculty of Science at the University of Southern Denmark invites candidates to apply for a three-year funded PhD position in Bioinformatics, available 1 August 2020 or as soon as possible thereafter. Application deadline: 19 June 2020.

We are looking for students interested in carrying out a project in bioinformatics on the interface of Immunology and Drug Design.

The research will focus on antibodies - proteins of the immune system tasked with recognition of noxious molecules for removal. A human organism typically has millions of distinct antibodies, which leads to a high chance that some of them will bind to a foreign molecule, and thus start an immune response. Therefore, antibodies have been harnessed as therapeutics and account for a large portion of the blockbusters in clinical use. There is a high demand in antibody biology to deepen our understanding of the immune system as it holds great translational potential for the design of biotherapeutics. The increasing amounts of antibody data in the public domain - thousands of structures and millions of sequences - open multiple opportunities for data mining.

The selected candidate will be tasked with charting antibody diversity to gain insight into the mechanics of the immune system with the ultimate goal of harnessing this knowledge for the design of biotherapeutics. You will use a variety of molecular and sequence annotation methods to navigate the mutational space available to antibodies. You will use such annotations to perform statistical analyses and to train machine learning models to translate the biological findings into actionable therapeutic applications.

The successful candidate should have:

1. A master level degree in computer science, bioinformatics, biomedicine or similar.
2. Expertise in handling large biological datasets (e.g. Next Generation Sequencing, Proteomics, Protein Structures).
3. Hands-on expertise in applied statistical methods – knowledge of machine learning is a plus.
4. Programming skills, preferably Python.
Prior work (optional) in Immunoinformatics is a strong plus.

The successful applicant will be based in the Department of Mathematics and Computer Science at the Faculty of Science and supervised by Konrad Krawczyk and Richard Röttger.

Appointment as a PhD Research Fellow is for three years. Employment stops automatically at the end of the period. The holder of the scholarship is not allowed to have other paid employment during the three-year period.

The successful applicant will be employed in accordance with the agreement on salaried PhD scholars between the Ministry of Finance and AC (the Danish Confederation of Professional Associations). Please check links for more information on salary and taxation.

The successful candidate will be enrolled at this university in accordance with faculty regulations and the Danish Ministerial Order on the PhD Programme at the Universities (PhD order).
