About us
We are currently looking for a bioinformatician to analyse and report our WGS based surveillance results from antimicrobial resistant-microorganisms to the Regional Hospitals and to develop pipelines to assist in our task of microbial surveillance and research in public health. The position mainly includes work related to some of the major antimicrobial-resistant pathogens conferring infections in hospitals.
The position is located in the National Reference Laboratory for Antimicrobial Resistance as part of the Department for Bacteria, Parasites and Fungi. The department's purpose includes monitoring bacterial infections in humans, monitoring antibiotic resistance in bacteria and providing specialized diagnostic testing. The department consists of multiple specialties: bioinformaticians, data scientists, software developers, epidemiologists, medical doctors, veterinarians, microbiologists, molecular biologists, and laboratory technicians.
About the position
You will primarily be responsible for the handling of whole genome-sequencing (WGS) results as well as developing and maintaining python scripts and various software tools to support the microbiological antimicrobial resistance surveillance tasks, thereby taking it to the next level.
The main tasks will be analyzing and reporting WGS results from the National surveillance, streamlining of data pipelines, maintenance, and development of existing SQL databases. It will include coordination with stakeholders that include data scientists, epidemiologists, medical doctors, and IT experts both inside and outside Statens Serum Institut.
Your responsibilities will include supporting bioinformatics expertise in the surveillance of antimicrobial-resistant microorganisms and handling technical issues and coordinating with our IT department.
Education, experience and personal qualifications
You have a master's degree in Bioinformatics and at least 3 years of experience working with bioinformatics. Ideally, you will master most of the points below (in prioritized order).
You are passionate about good software practices, including documentation, and keen to do some system administration and user support tasks. Bioinformatics pipelining experience is a bonus and well as familiarity with WGS (Illumina and nanopore).
You are good at identifying issues and proposing solutions and enjoy learning new skills as part of your job. Furthermore, you have strong communication skills.

Terms of employment
Depending on your educational background salary and appointment terms will be based on the collective agreement between the Danish Ministry of Finance and the Danish Federation of Professional Associations (AC) (overenskomst for akademikere i staten).
The during is fixed-term to two years starting from December 1st, 2021 till November 30th, 2023.

- Experience in using Unix and Python. Preferable programming skills in Python and R
- Experience in analyzing whole genome-sequence data using bioinformatic tools
- Knowledge of database structure, Microsoft Access, and SQL
- Knowledge within the field of microorganisms and antimicrobial resistance (AMR)
- Experience with scientific and popular science writing is an advantage.
