Are you paSSIonate about development and maintenance of bioinformatic tools and wish to contribute to surveillance of antimicrobial resistance in public health? Then you might be our new colleague in the National Reference Laboratory for Antimicrobial Resistance at Statens Serum Institut.
About the position
We are currently looking for a bioinformatician to aid in the deployment of several analytical methodologies as documented python packages, as part of the EU-project MicrobeSeq. This is a large cross-institute initiative, and you will be working with colleagues across sections and departments at Statens Serum Institut.
You will primarily be participating in a collaborative coding environment, where you will develop our in-house methodologies as documented python packages using the nbdev ecosystem as development guidelines. Likewise, you will set up custom workflows from widely used tools in galaxy and/or irida.
In addition, you will provide support in the continuous antimicrobial resistance surveillance by working on other minor tasks, such as data extraction from databases, data visualizations, and executing bioinformatic tools on subsets.
Furthermore, you might be involved in training of bioinformaticians, molecular microbiologist and epidemiologist as part of the function of the section, National Reference Laboratory for Antimicrobial Resistance.
Education, experience and personal qualifications
You have a master's degree in Bioinformatics. Ideally, you will have some working experience with bioinformatics and master most of the points below (in prioritized order). Please note that your master’s degree must be equivalent to a Danish master’s degree (two years 120 ECTS/2 FTE MSc + 180 ECTS/3 FTE BSc).
You are paSSIonate about good software practices, including documentation, and keen to do some system administration and user support tasks. You are good at identifying issues and proposing solutions, and enjoy learning new skills as part of your job. Furthermore, you have strong communication skills.

About us
Statens Serum Institut (SSI) is under the auspices of the Ministry of Internal Affairs and Health. Our main duty is to ensure preparedness against infectious diseases and biological threats as well as control of congenital disorders. Our miSSIon is to strengthen health through disease control and research.
The position is located at the National Reference Laboratory for Antimicrobial Resistance (NRL-AMR), as part of the Department for Bacteria, Parasites and Fungi at Statens Serum Institut. The section is monitoring bacterial infections in humans, antibiotic resistance in bacteria and providing specialized diagnostic testing.
In the section of NRL-AMR you will be part of a multidisciplinary team with bioinformaticians, data scientists, medical doctors, veterinarians, microbiologists, molecular biologists and laboratory technicians.
At Statens Serum Institut, the aim is to constantly follow the latest developments in order to provide first-class surveillance and reach within the field. Statens Serum Institut is currently involved in an EU-project (MicrobeSeq), where cross-institutional collaboration aims at developing and providing an open and fully documented large scale workflow for generating, analyzing, and performing characterization tasks on whole genome sequencing data from bacterial isolates.
Furthermore, the NRL-AMR purposes include planning and execution of training in bioinformatics related to NRL-AMR functions, due to ongoing trainings of European colleagues under contracts with European Center for Disease Control (ECDC) and the European commiSSIon.
Terms of employment
Depending on your educational background and level of experience, salary and appointment terms will be based on the collective agreement between the Danish Ministry of Taxation and the Danish Federation of ProfeSSIonal Associations, the Central Organisation of Academics (AC) (overenskomst for akademikere i staten).
The position is time limited to two years, with start August 1st 2024 or as soon as poSSIble thereafter.

Education, experience and personal qualifications

- Specialized in Python Programming
- Generating easily readable and well documented code
- Experience with collaborative coding
- Experience with package development, preferably though nbdev
- Experience with working in Unix
- Knowledge of version control via Git (or GitHub)
- Understand how to handling whole genome sequence data
- Knowledge within the field of microorganisms and antimicrobial resistance (AMR) is an advantage, but not a requirement.
