The Machine Learning Section at the Department of Computer Science (DIKU), Faculty of Science at the University of Copenhagen is offering a 3-year PhD scholarship starting August 1st 2021, or as soon as possible thereafter.
Description of the scientific environment
The Machine Learning Section provides a strong, international environment for research within Machine Learning, spanning from learning theory to applications in biology and informational retrieval. It is housed within the main Science Campus, which is centrally located in Copenhagen. The research will be conducted in the group of Wouter Boomsma, which works on developing Machine Learning techniques for solving problems in Biology (https://ku-bioml.github.io). The candidate will also be part of the newly established Center for Basic Machine Learning Research in life Science (https://www.mlls.dk/).
Project description
The scholarship is offered as part of a Novo Nordisk Synergy project with partners at the Department of Nutrition, Exercise and Sports at the University of Copenhagen and Harvard Medical School. The goal is to develop methods for modelling redox signalling in the human proteome.
Reactive oxygen species (ROS), once believed to cause only non-specific oxidative damage to macromolecules, have increasingly been evidenced to both positive and negative signaling, regulating diverse biological processes. In particular, post translational modification of cysteins by ROS, so-called redox signalling, is known to be responsible for a wide range of protein functions and locations. However, the complexity of redox signaling and experimental limitations have until recently hampered a full understanding of its role in metabolomics and gene expression. The aim of the Synergy project is to exploit recent advances in proteomics and specific redox biosensors to provide fundamental insights into these signalling processes - in particular how they are affected by aging and physical exercise. The role of the PhD candidate will be to develop statistical models of the redox signaling networks, and how these are perturbed as a consequence of age and level of physical activity.
Principal supervisor Associate Professor Wouter Boomsma ([email protected]). The project will be conducted in close collaboration with Professor Erik Richter (NEXS), Associate Professor Thomas Elbenhardt Jensen, and Assistant Professor Edward Chouchani (Harvard Medical School).

The position is available for a 3-year period and your key tasks as a PhD student at SCIENCE are:
Formal requirements
Applicants should hold a MSc degree in computer science, statistics, mathematics, bioinformatics, or a closely related field, or be in the final stages of acquiring such a degree. Candidates are expected to have a substantial background in Machine Learning/Statistics and have considerable experience with programming (preferably Python). The group is international and fluency in spoken and written English is a requirement.
Terms of employment
The position is covered by the Memorandum on Job Structure for Academic Staff.
Terms of appointment and payment accord to the agreement between the Ministry of Finance and The Danish Confederation of Professional Associations on Academics in the State.
The starting salary is currently at a minimum DKK 333,464 (approx. €44,461) including annual supplement (+ pension at a minimum DKK 54,191). Negotiation for salary supplement is possible.

- To carry out your research project with increasing autonomy from your supervisors
- To write scientific articles and your PhD thesis
- To attend PhD courses on general skills development, e.g. academic writing
- To disseminate your research nationally and internationally
- To assist in the teaching of courses, typically by working as a lab assistant for one 8-week course per year
